Can anyone suggest an alternative tool for Positional gene enrichment(PGE)? Where I can map gene id's to relative chromosome.

An "alternative" to what tool have you already used? I sometimes use IGV, would this help you. Could could clarify a bit more on exactly what you are looking for?

Second that. Never heard of positional gene enrichment. What is it?

PGE is a tool to identify the chromosomal regions of genes. http://homes.esat.kuleuven.be/~bioiuser/pge/

I used PGE as an alternate to IGV.

GATHER can provide enrichment by chromosomal location (with genes using official gene symbols):
