I want to plot the names of the genes 2 upstream and 2 downstream to my target gene in order to understand its function. I am wondering if there is any tool for that to do it automatically in several species.

very easy in R, import tsv file and plot using ggplot. Take inspiration from volcano-plots-of-microarray-data!!

What does "plot the names" mean? What exactly do you want to plot? Genomic coordinates?

There are a number of tools that will plot operons between species for comparison. the two that I've used before are EasyFig, ACT

There are also a number of R packages: ggBio, genoplotr, geneplotter
