Rna Extract In Rna-Seq Experiments

Hello,

It is often the case for the RNA extract in RNA-seq experiments to be either Long PolyA+ RNA or Long PolyA- RNA. What is the main difference between those two extracts? Does it change the expression level of genes and can we combine samples of those two types of RNA extracts for analysis (e.g. DESEQ)?
