I'm trying to find an algorithm or tool that could give me qtls for bacteria, but i haven't been able to find anything on this topic? does anyone have any experience with finding qtls in prokaryotes?
There are a lot of papers of qtls for resistance against bacteria but not on bacterial phenotypes per se.

What makes the prokaryotic case different from the eukaryotic case, once you've collected the data? Maybe I'm missing something, but aside from ploidy issues and maybe the occasional circular/linear chromosome issue, it seems like you should be fine.
Well a phenotype might not be associated with a single loci but rather a set of genotypes. This may also be true for eukarytoes but in the case for bacteria the lsame oci might not be mutated in all of the individuals or each might be contributing just a little to the overall phenotype.
