Just wanted to announce the upcoming launch of Scripps Genome ADVISER: Annotation and Distributed Variant Interpretation SERver (SG-ADVISER). SG-ADVISER is a suite of tools including a de-identification tool to allow for submission of masked variant files to the web-server, a web-server interface to a high-performance computing environment for calculation of annotations, and a table-based user interface that allows for the import of genotype data and the execution of numerous inheritance-based and annotation-based variant filtration strategies. Think Ingenuity Variant Analysis for free, but with superior performance. There will be much more information available when the manuscript is published. Just setting the stage for the launch at this time - we'll be using Biostar as our official support forum.

Sorry for the delayed reply. You will have to upload the GATK called vcf file for annotation here: https://genomics.scripps.edu/ADVISER
Only after you get annotations you can upload it into the UI for analysis.
