Dear Honey, I'm sorry that you are having this trouble. We do have a local instance of ngs.plot at Mt. Sinai but it is really difficult to make it public due to school policy. ngs.plot is more actively being developed as a command line tool. The Galaxy version is kind of outdated. If you don't mind using console, I would suggest you to stick with the command line version. Thank you for your interest in ngs.plot!

Hi Honey :)

Not ngs.plot but there is a deeptools wrapper in the Galaxy ToolShed. deeptools is similar to ngs.plot and can create bigwig files that are normalized or ratios.

Example plots can be found here: http://f1000.com/posters/browse/summary/1094053

Not a public instance, but if you set up a BioLinux7 instance (virtual machine or whatever), it now comes with Galaxy pre-configured and ready to go. It's still very much in development but you can add in the tool, if it's not all ready there.
