I found MEGA and Phylip do nbot work for GTR+I+G for NJ trees. Which software can be used? Thanks!

You can use PAUP. After opening your nexus file, something like this should do the trick:

dset distance=GTR basefreq=empirical rates=gamma  shape=real_value pinv=real_value
nj brlens = yes treefile= treename.tre

Where you specify the shape and the pinv values.
