hi everyone
Cufflink gives FPKM value whether it is single end data or paired end data. does FPKM value which is given by cufflink is equavalent to RPKM value for single end data? or if i am wrong does cufflink gives RPKM value?

For single-end reads, FPKM and RPKM are the same thing. For paired-end reads, only FPKMs are useful, so cufflinks just sticks to that term.
