With Illumina's Sequence analysis viewer you can monitor runs of your local HiSeq run remotely. Is there any linux alternative?. It does not have to be graphical, can also be command line based showing for example cluster density and percentage of clusters with mean base scores above 30?

Options:

  1. illuminas own cloud called basespace
  2. my R package illuminasavr. It has parsers for the current file formats and can generate a complete html site with plots (its in production at our institute).
  3. there is a more heavy client server solution with database etc ... called Metrix

I use Remote Desktop Protocol applications to connect to HiSeq Instrument via linux. Gnome-RDP is Remote Desktop Protocol client for linux.
