Hi Everyone I want to do post assembly insilico Gap Closing: For that i to looked IMAGES. Which may be useful for this purpose. But i did not find any information how to run it. I have two pair end read file, one contig file and one scaffold file. Can any one help me ( i need the command in terminal) or else suggest me a better idea.

It's always hard to find a website or documentation when the software is called something completely generic, but google-fu holds strong.

EDIT: For reference, I found this by doing the following:

  1. google IMAGES insilico gap closing (from your question)
  2. Open top result. (paper that references the software)
  3. ctrl+f 'IMAGES', google reference
  4. look for link in article to software, when there is none google what the acronym IMAGES stands for
  5. open sourceforge page
  6. find wiki

I hate it when it is made this hard

n.b. in the end I did actually find the sourceforge link as the one-but-penultimate reference in the paper.

i found this command to run : but could you please let me know how i will give the input of raw read file: /absolute_path_of_image/image.pl -scaffolds scaffolds.fa -prefix 76bp -iteration 1 -all_iteration 10 -dir_prefix ite
