Genome Assembly +Annotation Pipeline

Hi everyone, I am beginners in genome assembly. I need to develop a genome assembly and annotation pipeline with existing third party program. Can anyone suggest me any idea : how i will start ??

This is just personal preference, but I would do something like:

1. ALLPATHS - or VELVET - or Your Favorite Assembler

2. MAKER2 - http://www.biomedcentral.com/1471-2105/12/491
