Are there good visualization software for illustrated a colored transmission and emission matrix for Hidden Markov Models out there? If I have a text file with header and column names of hidden states and a list of decimal values for each transmission value between every two states, is there software that can turn this file into a matrix colored with different colors for different levels. For example, a small value <0.2 could be colored red, and a large value >0.8 could be colored blue...etc. And similarly for expression matrices.

You can try the functions heatmap and image in R, they do exactly that, heatmap also does hierarchical clustering, but this can be turned off.
