Is there any tool or R package to draw 2D representation of protein sequence with predictions marked say disorder prediction, hydropathy, secondary structure prediction as shown in figure below ? (other than mydomains & domplot tool)

Yes I got it from PDB. I like the idea of this visual representation.

You can use DOG (Domain Graph) tool from http://dog.biocuckoo.org/. It produces domain graph, you can add lines, domain suiting to your needs.

If you are not afraid of Perl, Bio::Graphics has all necessary functionality to produce a figure like this.
