What is in your personal opinion the most exciting piece of bioinformatics software released in 2013 and why?
To be honest, "exciting" isn't the adjective that comes to mind when I think of software :)
No one item in particular, but I think Bioconductor has really progressed and expanded a lot this year.

Finally a well programmed (C++), easy and extremely fast tool to quantify expression for RNAseq, I was sick of having RSEM running forever with very big transcriptomes.
