Denovo Variation Rate

I need a suggestion from you . I am trying to estimate the denovo variation rate in an model organism. I have the SNP file for both parents and 10 off-springs. But I got stuck how to calculate it. Can anyone please give some suggestion on this?

You can analyze using the Genome Analysis Toolkit
