not a webtool but the MultiExperiment viewer is easily installed on any platform and very convenient to use and has a very good documentation. as the website states:
"MeV is a desktop application for the analysis, visualization and data-mining of large-scale genomic data. It is a versatile microarray tool, incorporating sophisticated algorithms for clustering, visualization, classification, statistical analysis and biological theme discovery. Thousands of biologists have downloaded and used MeV to examine their data with an easy-to-use, graphical interface"
Babelomics (an online suite of tools for functional genomics) has a module for clustering analysis. Input data are expected to represent gene expression values, but you can actually encode your own values using a simple tab delimited format. Babelomics implements UPGMA, SOTA and K-means, including several distance functions.

what do you want to cluster? Sequences? Expression profiles? Generic numerical data?
It looks like you often ask for web based tools. Do you have a special reason for that? Why would not use for example R to cluster?
"Generic numerical data" doesn't help me much :-) A small example of the data format would help.

@Lycopersicon: I have made correction in my question. @Chris: yes I often ask for web based tools and I also know R has a lot of options as far as data analysis is concerned. Everyone has preferences and I have for web based tools.
