Hi,

I sometimes get some how confused with the terms "reads" and "fragments" in the RNAseq literature. Are both of them the same or different?

The reads originate from fragments. In paired-end sequencing, the mates arise from opposite ends of each fragment. For single-end experiments you're just getting one end of the original fragment (unless you're looking at small RNAs). Have a read through one of the many walk-throughs for how the sequencing libraries are made if this isn't clear.
