Does anyone know where I can download this program CNV-TV i got from the paper I read "CNV-TV: A robust method to discover copy number variation from short sequencing reads"

FWIW, here's the article. I can't find a source for the software either. http://www.biomedcentral.com/1471-2105/14/150 How an article on a piece of software can be published without a way to get the program, I don't know exactly...

The plot thickens - apparently, they published it as a "Methodology article" and not a "software article"

Well there's your problem :) Since it is "methodology", they can simply publish a bunch of equations and argue that this is enough for anyone else to implement the idea. This is quite common, even now in statistics publications. So the short answer: there is no program.

Personally, I believe that methods without implementations should not be published. Do the world a favour by highlighting these papers in PubMed Comments.

I agree - implementations are crucial. (And I've been pretty harsh in some reviews of papers that don't provide one).
