Hi everyone
I'm these days handling some bedmethyl files. When looking at the description on Encode the column 5 is described as "Score from 0-1000. Capped number of reads". I'm having issues understanding 1) what is it 2) how it is calculated ?
If I understand it well, it seems to be a score ranging 0-1000 to estimate the coverage (and hence the confidence in the measurement?) but it guess it widely depends on the organism you're referring to, the technique and so on ? How do you understand this score ?

I also didn't understand how do you define methylated sites.
Does it depend on the score? the percent? or both?
