What does it mean to "partitioning heritability"? I found that term in that paper Partitioning heritability by functional annotation using genome-wide association summary statistics, but I am quite confused about it. After some readings, I believe it means defining the phenotype variation that is attributed to a specific SNP? does that sounds correct

yes, your understand is correct, partitioning heritability meaning calculate the heritability with a subset of snp instead of all snps on chip. The reason we need to calculate partitioning heritability is heritability distribution is not equal for different genotype category( you could use annotations to get the position of different categories like coding region , DHS......).
