What is the best way to deal with non-european ancestry in eQTL analysis?
We have matched RNASeq and genotype data for 85 subjects, 21 of which show evidence of non-european ancestry.
It seems a common approach is to discard such samples, but this seems wasteful. Can this be dealt with by including genotype principal components in the analysis?

Cant you pool them and run it in a multi-ethnic fashion?
