Hey there,

I'm new to bioinformatics. My background is BS- Biotechnology but I want to continue my studies further in bioinformatics.I have learned python and been practicing on rosalind.info for quite some time. Also started to learn R(not completed yet). Now I think I should work on some actual hands-on project.

Could you please suggest any good beginners project?

The first thing I tell an intern to do in the lab is learn how to download sequencing data from a database like encode or the sequence read archive, try to calculate quality control metrics, and visualize. i highly recommend using Anaconda to help install software packages

Which one is the best practice using SRA toolkit alone or third party softwares that supports SRA?

Best practice is whichever one you can figure out more quickly, has the features you need to do the job, and you find to be reliable.
