I would like to find single copy orthologs. I got 140 single copy orthogrops with all the species present but i would like to find other single copy orthogroups where there are some missing species. How do I find those single copy orthogroups where some species are missing.

If you're using the latest version of OrthoFinder all orthogroups containing (or corresponding to sets of ) single copy orthologs should be listed in the Single_Copy_Orthologue_Sequences directory. It shouldn't really matter what species are involved in the analysis.
