I have samples for which RNA and protein abundances are given for about 7,000 genes (3 replicas for each group). I want to test the relationship between the RNA and protein abundance (e.g. high RNA abundance means high protein abundance for a given gene?)
I was wondering what would be the best way to evaluate it.
Would it be Pearson correlation, effect sizes using Cohen's d? Or maybe something that I haven't thought about.

Sure, you are right. It was just an example of a finding that may be, not necessarily true. This is why I want to do the testing - to find out for which genes it is true.
