Hello Eveyone,
I wanted to know, can we use the methylome data for DE analysis? If yes, Can i use it with other RNA-seq data as well to make a big sample for DE comparison?
P.S: I will be mapping all the reads on the reference genome and not taking any count data from any database.

Are you talking about DNA-methylation data or RNA-methylation data?
Actually i have some transcriptome data and i want to add more data in my study. The data i asked about is RNA-methylation data. Want to use this data with RNA-seq data to make a library for DE analysis.
Like merging the data? No, that makes no sense at all. You can use independent datasets to try to better describe your DE results, e.g. adding methylation or other epigenetic data to find mechanisms for genes being DE, but merging some data into an existing dataset makes no sense. Maybe I got you wrong though.
