Hi,

I am looking for a way to download the fasta sequence of all protein coding mRNA in the escherichia coli genome.

Does anyone know a simple way to do this. I would be most comfortable with python but can use a shell script.

thank you in advance

No need for python or any script:

  1. Go to https://www.ncbi.nlm.nih.gov/nuccore/NC_000913.3
  2. Select "Send to" -> "Coding sequences"
  3. Select FASTA for nucleotides or proteins
  4. Click on "Create File"

Another option. Download CDS sequences directly from NCBI FTP site. If you need translated proteins then those are available as well.
