Hello.
I suspect there is something fishy in my data because of the observed differences between two groups are absurdly lower than expected.
To check whether there is something obviously wrong with my data I have followed the same limma procedure but using male and female as groups (instead of responsive and not responsive). I have found that only 10 genes are returned as significantly upregulated in males. Is this quantity normal or does it indicate some obvious problem with the data and/or sample size?

What is the origin of tissue?
Did you check variability within replicates of male or female tissue?
The data comes from pre-treatment melanoma tumour samples from diverse anatomical locations.
Number of Significantly deregulated genes might have decreased due to variability between replicates. Can you show counts of five most expressed genes (let's say in replicate 1) and any five housekeeping genes?
