question about debatch in RNA-seq analysis

Hi,

I have a question about the debatch in RNA-seq analysis.

The situation is like this: We have RNA-seq of EPSC (one type of ESCs) and EPSC-derived TSC. And other data are public, including Naive ESC and Naive-derived TSC, Primed ESC and Primed-derived TSC, and planceta-derived TSCs. These 3 dataset are also from different labs. My aim is to compare these 4 TSCs from different source. Can I use ComBat_seq form library sva to debatch these 4 dataset? I think it is very inappropriate because the type of cells in different dataset are totally different and debatch will diminish the original difference. Is there another way to do it? Thanks.
