I am using AlphaFold2 to predict the 3D structure of proteins from fasta sequences. I would like to evaluate whether this predicted structure binds to DNA or other ligands. Is it possible to evaluate this kind of binding by AlphaFold2?

Not an expert in this, but I might guess not.

Hence, this is why they develop things like this (AlphaFill), I assume.
