Gene symbol or UniProtKB for GO-term analysis

Hi, I might be asking a silly question but I found it a bit confusing. I have a set of prokka annotated gff files wherein each gene has a gene symbol and UniProtKBs. I extracted both (Gene symbol & UniProtKB) for my selection of genes from the respective gff files. I wanted to do a GO-term analysis and getting GO-term for each UniProtKB is easy, however, would it be right thing to do? Again, I think the gene symbols are generic and one gene can produce several proteins. Persuing GO-term analysis based on gene symbols might give a less accurate picture, isn't it? What's your suggestion? Thank you.
