Does anyone know? how to sort one16s rDNA from multiple 16s rDNA in one strains for phylogenetic tree construction?

Hi, i had extract 16srDNA sequence by using barrnap from complete genome of each strains. These are the output which are given below. Actually when i opened each strains file what i had found that almost all strains have at least 4 16srDNA sequence. I also done standalone blast but all seq give E- value 0 and bit score is also same. can anyone know which 16srDNA, i should take as input out of these 4 from every strains for the purpose of tree construction?

In most case, yours above included, multiple rRNAs in the same genome are identical copies. And if they are not, there should be at most 1 bp difference. A short answer to your question is to pick any copy.

I am just asking out of curiosity that why bacterial strains have more than one copy of 16s rDNA ? Does any purpose to have multiple copy or it just unexplored part?

It is the same reason why people make backup copies of files - because they are important.

Also, you will never see multiple 16S rRNA copies in slow-growing bacteria. In a period of fast growth, one of the greatest limitations is how quickly cells can make ribosomes, because ribosomes make all other proteins. A cell can make one mRNA for a ribosomal protein and from it translate enough to make 200 protein molecules. Since rRNA is not translated, each copy that goes into ribosomes has to be made by transcription. Having multiple rDNA copies from which rRNA is transcribed helps them catch up with a demand for rRNA.
