Hello,
I'm planning on analyzing different datasets from GEO.
Have to be honest, I've done wet-lab for most of my career, and I'm now slowly moving into "bioinformatics" (quotations because I feel like I'm not doing proper bio info work). I've been coding for almost a year and quite used to R and python now.
My first question is, What is the impact of comparing the expression on different platforms? as not all experiments have been conducted using the same platform
- I'm not really comparing between different datasets, but want to compare the expression of some genes of interest between different experiments.
3.- Anyone could recommend a good book for statistics in bioinformatics?
I still don't fully understand the whole workflow
Many thanks!

Modern Statistics for Modern Biology by Susan Holmes and Wolfgang Huber. Otherwise, read the Bioconductor vignettes and workflows.
Can you give a precise example of what you want to compare? Like one gene between groups and each dataset has these groups, or really compare between datasets?
For a book recommendation, you probably want https://www.huber.embl.de/msmb/
