Hi. Does anyone knows the exact meaning of "from large multi-isolate project" in the Genbank assembly_summary_genbank.txt file? Thanks.

from large multi-isolate project - assembly is one of over 100 assemblies for multiple isolates of the same species generated by a BioProject. Typically, these are pathogen surveillance projects.

A genome assembled from metagenomic data. Basically, I want to understand why "from large multi-isolate project" is a reason for not including a genome on RefSeq.

They are not necessarily MAGs. They are excluded from RefSeq because they are a voluminous set and many are essentially clones of each other. Perhaps https://www.ncbi.nlm.nih.gov/pathogens/ is of interest to you?
