No, all those GUI tools use the same SSH/SFTP protocol behind the scenes anyway.

Not a bioinformatics question.

Most modern servers allow only secure shell or secure FTP connections. That being the case, the exact software should not matter as they wouldn't be able to log onto a server without a secure connection.
