I'm sorry for this stupid question, for which I have disturbed my tutor several times but I still can't fully understand her requistion well.

My aim is to create my own GMT file and check it.

  1. First, I created my GMT file with interested gene lists.
  2. Next step, she asked me to "add to the results the normalized counts (function merge) try match + index".
  3. Then I will use the results above to check the data sets.

Here is the question about step 2, which nearly drives me mad: what does it mean? I thought, I need to use the normalized counts to run GSEA - am I right? But how to understand "add to the results the normalized counts"?

Sorry, not the answer you will want, but you should really go back to them and ask them to clarify. We don't know what they meant and risk giving you incorrect advise for your work.
