can any one suggest me a good pipeline for assembling and annotating whole genome in eukaryotes.

What is your source data? Do you have short and long reads as well as Hi-C?
This repo might serve as a starter, but a good deal of manual curation during scaffolding is typically required for a good genome assembly.
