Hello when I try to knit my report to html, when it tries to run the codes stops at

y=DGEList(counts=FilteredCounts,group = Design$tissue)

saying: could not find function DGEList

But I have edgeR and limma already installed and active, and I can even run the code from the report. How can I solve the problem?

It is clear from your post history that you do not know R. Please Google as much as you can before creating a post here. I assure you that whatever questions you may have at this stage have answers on Stack Overflow if not on a manual. Read and follow examples as much as you can instead of creating posts that can be self-answered by an R newbie in under 25 minutes.

What are you talking about? You don't need to "upload" packages, just load them.
