I need to filter out ncRNAs(rRNA,tRNA,snRNA,snoRNA) from my samples.
Do I really need to run cmscan, or run a bowtie to align?
My cmscan program has run for a very long time(nearly 48 hrs), it did not complete until now.
My samples are consist of 6 fasta files, each one has around 300 Mbases.
