3' end base accuracy

My goal is to perform a two way comparison of outputs of different trimming tools.

The two way comparison:

1) Common reads 2) 3' end base accuracy.

To detect common reads I've made use of seqkit common.

As for 3' end base accuracy, I do not know how to approach this problem. Any guidance will be very appreciated. Any suggestions regarding how I can make this comparison more thorough are welcome.

It is unclear what you mean by 3'-end base accuracy? Trimming tools are only looking for sequence matches (or Q scores) they are not able to just accuracy of the basecalls.
