How annotation files are generated?

Hello! I have a bed file of some genomic regions and i am trying to annotate these regions using a GTF file. Everything works fine but my question is how these GTF files get their information from. Is it from experimental findings , is it from algorithms used to predict functional regions of the genome, is it both or is it something else? Thanks in advance!

Depending tools it can be both or one or the other.
