Hi, I wanted to ask if you think it is normal that the FRiP value is lower for a 40M sequenced replica than the same one sequenced at 4M. In the former case I get 27.5%, in the latter 41.3%.

This is very open-ended. The 4M library could simply be "better" in quality. You can subset the 40M to 4M (either subsetting the fastq file or the alignment/BAM file) and then repeat the peak calling and FRiP process. Then you know whether the depth has any influence here.
