Hi folks,

I have one question regarding SCENIC regulon prediction.

When I am trying pyscenic ctx CLI module with default parameters (which return only positive regulons) I am missing some regulons. However, when I am using the --all_modules option I could see them in the results.

So what is the reason for pySCENIC predicting certain (positive) regulons only when enabling the --all_modules option and not appearing with default parameters?

NOTE: I am using pySCENIC v0.11.0

I already posted an issue on the dedicated GitHub page. I am just curious if any of you faced a similar issue and could give me your opinion on this. Any help would be really appreciated.

Thank you so much in advance

Regards,
Nitin N.
