For my model organism (fungi) I do not have knownsite vcf file. What should I do in recalibration step?I am using GATK. Thanks.

Pretty sure Fungi is a kingdom rather than an organism. If you provide full name for your organism of interest, someone may know where to find a relevant file.

The name of the organism is Microbotryum intermedium.
