Is it possible to submit multiple MS raw data files to MASCOT as a batch

Hi

I need to search 80 files through MASCOT for protein IDs. Is there a way of submitting multiple files as a batch rather than individually? Even better would be if there was a way to submit files to MASCOT via an R script/package.

Seemingly MASCOT doesn't have any command line interface. Selenium is a library which interacts with web interfaces in a coding manner. It can help you out in these kinds of cases but I haven't checked it on MASCOT so far. Captchas or other robot limiting solutions might stop your selenium based code, though.
