Hi Biostars,
I have single nuclei data have to annotated. I use FindConserMarkers()
to check genes in each cluster with Panglaodp. Some clusters have genes very consistent with a cell type but a few clusters is not. These clusters are in the middle of two clusters quite clear for their cell types. So how should I annotated these clusters? I really appreciate your help!
Chris, you shotgun questions in multiple communities on a daily basis. People here do not know your study, cannot see your data, are not supposed to guide you through your project. Talk to your supervisor, get a collaboration going with someone experienced. What you do here, while understandable, is extremely unproductive. For the sake of getting your study going, get local help.
Thanks ATpoint for the advice! I will look for local help again. Even though I know a few, but they are busy with their work.
What I mean is not to go to the office next door and ask for help. Talk to the project leader, let them establish a collaboration with people with proven expertise in the NGS assays you use. A PI usually has a network of people, and these network people have networks again. Let them find the right people. Right now it appears to me that you are stuck with the absolute basics for weeks and months, so you really need to get things going to get novelty from your data. Else, years will come and go and you have nothing than superficial description of your data.
I really appreciate your advice! My PI know someone but he doesn't like reach out to bioinformatics people in other labs for help for some reasons. I desperate looking for a mentor for more than a year and reach out to volunteer but still no luck. I just try to learn everyday and do whatever I can such as read articles, tutorials, github pages, youtube, etc. The work is not just the standard analyses that just need to follow some tutorials but using the data to find targets gene for some diseases. I am happy to pay for you to learn about these analysis.
