I'm doing a bunch of genome assemblies on rare eukaryotic organisms. One of the ways I want to estimate the completeness of my assemblies is by running them through this program that estimates the number of chromosomes in the eukaryotic organism based on the telomere groupings (https://github.com/dgiguer/long-read-karyocounting). The program needs the telomere repeat sequence as input to work though. Is there a program that can predict this information from raw sequencing reads?
