Hello all,

I was wondering if anyone knows of any databases that host pathways that are specific to human immunology. Ideally, I am looking for a table format data with each row containing a single immunological process and the genes that are participating in the process. I tried looking in the following databases so far:

  1. KEGG pathways - I do see that KEGG has a section for Immune system (5.1) but I think one needs to register and send a request to access those files through FTP. Before doing so, I wanted to check if anyone has done this before and what format of data they host.
  2. InnateDB - this database claims to contain information on the immunological pathways and pairwise interactions, however, in their download section I only see access to individual pairwise interactions and not pathways. On their website, they have a section to do online pathways enrichment analysis (which I tried but the data format that I entered is wrong every time), but I would ideally like to have the data available for download so that I can incorporate this into my pipeline.

Any other suggestions would be highly appreciated! Thanks!

Have you looked at ImmuneSigDB? It's available via MSigDB (and the msigdbr R package makes for easy downloading).

See Compendium of Immune Signatures Identifies Conserved and Species-Specific Biology in Response to Inflammation for the accompanying paper.
