Is it possible to derive the knowledge of genes involved in neurocephaly due to ZIKA virus infection by using RNA seq data from HEK cells via differential gene analysis?

RNA-seq identifies differential genes. Or coregulated genes. Anyway, that all is in the end a list of genes. Whether this can address your question, choice of model systems and cell lines is off-topic here and has to be discussed with your PI who should be an expert in the topic.
