Hello,

I am calling ChIP-Seq peaks using Peakranger, the image below is an example after peak calling using one treated verses input sample. Here is the script I used

peakranger ranger --format bam ${SAM_DIR}${SRR_ID}_sorted.sam ${SAM_DIR}${CONTROL_NAME}_sorted.sam ${PK_DIR}${SRR_ID} -t 10

Since the summit start and summit end regions have been provided, could anyone help explain the parts of the summit_ID (column 4)? What does the numbers after the fdrPassed represent? How do I obtain score values similar to the output from MACS? [1]

  2. Don't open a delimited file in Excel. Use command line tools or at least an enhanced plain text editor such as Notepad++ (Windows) or BBEdit/TextWrangler (macOS).

Follow up: Please do not add your entire question as an image description. The image description should just describe the image, and since it's used as an "alt" text, it only appears when the image itself does not.
