Hi, I am analyzing the Crocus sativus plant genome, which is approximately 3.5 GB in size. I want to understand how BUSCO handles repetitive elements in complex genomes like plants, both with repeat masking and without. Additionally, I am curious about how BUSCO handles the ploidy level of the genome. Please share your comments

BUSCO searches for protein-coding genes by aligning reference proteins to the genome. Hence, repetitive elements don't affect BUSCO.
If the genome that you study is polyploid, you'll see many orthogroups in "D" category, which stands for "duplicated".
